My headcanon is she gets startled by something while they're split up (he's with Velma this time while Daphne is with Scooby and Shaggy.)

She jumps in his arms, and he holds her close to make her feel safe. Then, she tries to apologize for letting herself get scared like that, reassuring Fred that she isn't normally so skittish. He tells her he's happy to help her and appreciates that she trusts him to have her back. Then, she and he lock eyes and start kissing, while he continues to hold her effortlessly.
