Description

If the workspace is on a FAT or exFAT disk, then it is impossible to delete files and directories; you can only create new ones or change them. You can delete only if the workspace is on an NTFS drive. I'm using the portable version of the app and the workspace is also stored on the exFAT drive.

Reproducing

Create a workflow on a FAT or exFAT disk, create directories and files. Try deleting the file or directory.

First of all, as indicated in the manual, we can't support these setups as Zettlr is not entirely made for this use case. This almost sounds like a permission issue. But maybe also with the way external disks work. My suggestion: could you please turn on the setting to fully delete files if moving them to the trash fails, and trying it again? If that works, Zettlr doesn't have permission to move files on those external disks to the trash.
