I calculate ROH with Plink. I have a question.

My sample is two male groups and two female groups. How will the analysis be performed in this case? When comparing the male groups, will each male group be plinked against each other or will the two groups be plinked together? Or will the two groups be run together? If the two groups are analyzed together, how will the results be separated? Sorry for the rudimentary question.
