Is it possible in IGV to change the order of display of the features (from a gff3 file) Here's an example : I want that the feature A be on top, the feature B in second position and the the rest of features under. Is that possible ?

The way features are displayed maximizes readability and has a well defined algorithmic process associated with it. What you want is most likely a very domain specific formatting that does not lend itself to rules and automation.

The simplest way to achieve what you want is to create custom files that only contain features of your choosing. Then load up those files and order the tracks in the way you want them to look like. The output will not be exactly the same but is probably the best you can do.
